I'm having trouble visualizing these mystery holes. Could you perhaps describe them in a bit more detail (exact locations, size of holes, relationship to each other, etc) or even better provide a picture? When I know what we're looking for I'll head out to the garage ....

OK, I couldn't wait .... Pulled out an old header cover a few minutes ago and it jogged my memory. There are three small rubber bumpers on the header cover that keep it from rubbing on the top of the windshield frame work when the top is up and clamped in place. They are approximately 3/4" in diameter and thin. They have a small shaft for which there are relief holes in the wood header to accomodate same. I made mine out of 70 durometer rubber stock on a lathe. I think that these are the holes you are referring to. I hope this helps.
A400 Guy is correct. The holes are to hold the rubber cushions that keep the header panel from rubbing on the top of the windshield header. There is also the seal rubber along the top of the windshield header that engages the ridge in the header panel (metal).
